I don't see the behaviour that supposedly makes messing about with autoit necessary; my xml just has:
<install cmd='%SOFTWARE%\matlab\2010b\bin\%PROCESSOR_ARCHITECTURE%\setup -if %SOFTWARE%\matlab\2010b\unimatlab-%PROCESSOR_ARCHITECTURE%.txt' />
and this works. (I've got win32 -> x86 and win64 -> amd64 symlinks in my matlab installation tree)
